The second version belongs in a thesis. The first does not.

    2. Confusing research method and research methodology

    Listing your methods (interviews, surveys) and calling it a methodology chapter is not enough. The methodology chapter must explain the reasoning behind every significant methodological choice, not just what you did.

    3. Choosing the methodology to fit the data you already have

    A student collected survey data because it was convenient, then wrote a methodology chapter claiming a quantitative approach was chosen because the research question required statistical generalization.
